MacSpice 3f5 2.10.14

MacSpice 3f5... Circuit simulation is a way of building and testing virtual models of electronic devices. It is usually cheaper and quicker to simulate a design than to build a prototype. MacSpice, like most circuit simulators, requires a text-file description of the circuit as input. This netlist is a list of components and the nodes they connect to. Users may prepare netlists with a text editor, or derive them from a circuit diagram using a third-party schematic-capture application. MacSpice then builds a numerical model of the circuit and analyses this.

A command interpreter (shell) is used to specify the types of analyses that are required and how the results should be processed, saved or displayed. The high quality of the MacSpice command interpreter makes the automation of tasks straightforward.

MacSpice has native support for both PowerPC and Intel architecture Apple Macintosh computers. It is derived from, and compatible with, Berkeley Spice 3f5. MacSpice incorporates many improvements to Spice 3f5 - from simple bug-fixes to entirely new commands, algorithms and solution strategies. For example: the memory leaks that affected Spice 3f4 have been cured; new algorithms have been developed to facilitate the simulation of large circuits, and to reduce simulation time; MacSpice provides a robust multi-parameter optimizer and facilities for inter-process communication with other applications.

The key role in elasticity was highlighted in recent years by single-molecule mechanical studies, which showed a direct relationship between the non-uniform structure of titin and the hierarchical mechanism of its force-extension behavior. Further advances in understanding mechanisms controlling sarcomere structure and elasticity require detailed knowledge of titin arrangement and interactions in situ. Here we present data on the structure and self-interactive properties of an approximately 290-kDa ( approximately 100 nm long) tryptic fragment from the I-band part of titin that is extensible in situ. The fragment includes the conserved 'distal' tandem Ig segment of the molecule and forms side-by-side oligomers with distinctive 4-nm cross-striations. Comparisons between these oligomers and the end filaments seen at the tips of native thick filaments indicate identical structure. This shows that end filaments are formed by the elastic parts of six titin molecules connecting each end of the thick filament to the Z-line. Self-association of elastic titin into stiff end filaments adds a further hierarchical level in the mechanism of titin extensibility in muscle cells. M.br/Journal: BMC Bioinformaticsbr/br/ABSTRACT: BACKGROUND: Computational models of protein structure are usually inaccurate and exhibit significant deviations from the true structure. The utility of models depends on the degree of these deviations. A number of predictive methods have been developed to discriminate between the globally incorrect and approximately correct models. However, only a few methods predict correctness of different parts of computational models. Several Model Quality Assessment Programs (MQAPs) have been developed to detect local inaccuracies in unrefined crystallographic models, but it is not known if they are useful for computational models, which usually exhibit different and much more severe errors. RESULTS: The ability to identify local errors in models was tested for eight MQAPs: VERIFY3D, PROSA, BALA, ANOLEA, PROVE, TUNE, REFINER, PROQRES on 8251 models from the CASP-5 and CASP-6 experiments, by calculating the Spearman's rank correlation coefficients between per-residue scores of these methods and local deviations between C-alpha atoms in the models vs. experimental structures. As a reference, we calculated the value of correlation between the local deviations and trivial features that can be calculated for each residue directly from the models, i.e. solvent accessibility, depth in the structure, and the number of local and non-local neighbours. We found that absolute correlations of scores returned by the MQAPs and local deviations were poor for all method. In addition, scores of PROQRES and several other MQAPs strongly correlate with 'trivial' features. Therefore, we developed MetaMQAP, a meta-predictor based on a multivariate regression model, which uses scores of the above-mentioned method, but in which trivial parameters are controlled. MetaMQAP predicts the absolute deviation (in Angstroms) of individual C-alpha atoms between the model and the unknown true structure as well as global deviations (expressed as root mean square deviation and GDT_TS scores). Local model accuracy predicted by MetaMQAP shows an impressive correlation coefficient of 0.7 with true deviations from native structures, a significant improvement over all constituent primary MQAP scores. The global MetaMQAP score is correlated with model GDT_TS on the level of 0.89. CONCLUSIONS: Finally, we compared our method with the MQAPs that scored best in the 7th edition of the CASP, using CASP7 server models (not included in the MetaMQAP training set) as the test data. In our benchmark, MetaMQAP is outperformed only by PCONS6 and method QA_556 - methods that require comparison of multiple alternative models and score each of them depending on its similarity to other models. MetaMQAP is however the best among methods capable of evaluating just single models. Sega is working hard with ratings boards to make sure that Platinum Games' super cool looking MadWorld has every chance of becoming a Western hit, but the game might not be released in some violence-sensitive countries, including its native land Japan.


Sega reps told MTV Multiplayer that the company's in regular contact with the Entertainment Software Ratings Board in the US to make sure the Wii exclusive receives only an M rating, supplying the board with regular builds of the super violent black and white - and blood red - title.

The publisher also said that releasing MadWorld in markets that don't usually take well to violent games, like Japan, Australia and Germany, wasn't part of its strategy right now, but that it would evaluate its wider release strategy if the game's a success in the US after it comes out in March 2009.

After the Daily Mail labelled MadWorld 'the most violent game ever' to appear on Nintendo's Wii, claiming it would 'dramatically transform' the console's image as a family-friendly system, Sega UK defended the game, telling this reporter that "MadWorld features fantasy violence in a cartoon environment, aimed at a distinct 18+ audience."

According to the MTV report the company's sticking to its guns and there's no need to worry about the game being toned down too much as it's still "plenty violent right now". From the sounds of it though, there's every chance MadWorld could turn out to be the next Manhunt 2.

To explore the role of native topology in a protein's propensity to fold cooperatively and how native topology might constrain the degree of cooperativity achievable by a given set of physical interactions, we compared folding/unfolding kinetics simulated using three classes of native-centric C(alpha) chain models with different interaction schemes. The approach was applied to two homologous 45-residue fragments from the peripheral subunit-binding domain family and a 39-residue fragment of the N-terminal domain of ribosomal protein L9. Free-energy profiles as functions of native contact number were computed to assess the heights of thermodynamic barriers to folding. In addition, chevron plots of folding/unfolding rates were constructed as functions of native stability to facilitate comparison with available experimental data. Although common Go-like models with pairwise Lennard-Jones-type interactions generally fold less cooperatively than real proteins, the rank ordering of cooperativity predicted by these models is consistent with experiment for the proteins investigated, showing increasing folding cooperativity with increasing nonlocality of a protein's native contacts. Models that account for water-expulsion (desolvation) barriers and models with many-body (nonadditive) interactions generally entail higher degrees of folding cooperativity indicated by more linear model chevron plots, but the rank ordering of cooperativity remains unchanged. A band called Japanese Motors couldn't be from Detroit, let alone Japan, but this Southern California four-piece sounds more like a band from New York than from their native Orange County. "Spendin' Days", off of Japanese Motors' forthcoming self-titled debut LP, is an upbeat garage-rocker with brittle guitars and vocals of the Julian Casablancas school. But there's a sunniness to it, too, in the shout-along chorus and rollicking little guitar solos. "Too hippie to be punk/ Too punk to be a hippie," Japanese Motors declare, as if even they can't figure out what they're supposed to be. The self-awareness and little details like the singer's quasi-ironic "dig it!" or laughter after the word "funny" are closer to the goofiness of Brooklyn's Cheeseburger than the pranks of Vice labelmates the Black Lips, and no, this sounds nothing at all like Fujiya & Miyagi.

In addition to an extremely high degree of amino acid sequence conservation, the overall structures of APC from both mesophilic and thermophilic species are almost identical at all levels of assembly, yet APC from thermophilic organisms should have structural attributes that prevent thermally induced denaturation. We determined the structure of APC from the thermophilic cyanobacterium Thermosynechococcus vulcanus to 2.9 A, reaffirming the conservation of structural similarity with APC from mesophiles. We provide spectroscopic evidence that T. vulcanus APC is indeed more stable at elevated temperatures in vitro, when compared with the APC from mesophilic species. APC thermal and chemical stability levels are further enhanced when monitored in the presence of high concentrations of buffered phosphate, which increases the strength of hydrophobic interactions, and may mimic the effect of cytosolic crowding. Absorption spectroscopy, size-exclusion HPLC, and native gel electrophoresis also show that the thermally or chemically induced changes in the APC absorption spectra that result in the loss of the prominent 652-nm band in trimeric APC are not a result of physical monomerization. We propose that the bathochromic shift that occurs in APC upon trimerization is due to the coupling of the hydrophobicity of the alpha84 phycocyanobilin cofactor environment created by a deep cleft formed by the beta subunit with highly charged flanking regions. This arrangement also provides the additional stability required by thermophiles at elevated temperatures.
