Publication Date: 2008 Dec 2 PMID: 19050035br/Authors: Wabnik, K. - Hvidsten, T. R. - Kedzierska,
A. - Van Leene, J. - De Jaeger, G. - Beemster, G. T. - Komorowski, J. - Kuiper, M. T.br/Journal:
Bioinformaticsbr/br/MOTIVATION: Genome-scale 'omics' data constitutes a potentially rich source of
information about biological systems and their function. There is a plethora of tools and methods
available to mine omics data. However, the diversity and complexity of different omics data types
is a stumbling block for multi-data integration, hence there is a dire need for additional methods
to exploit potential synergy from integrated orthogonal data. Rough Sets provide an efficient means
to use complex information in classification approaches. Here, we set out to explore the
possibilities of Rough Sets to incorporate diverse information sources in a functional
classification of unknown genes. RESULTS: We explored the use of Rough Sets for a novel data
integration strategy where gene expression data, protein features, and GO annotations were combined
to describe general and biologically relevant patterns represented by If-Then rules. The
descriptive rules were used to predict the function of unknown genes in Arabidopsis thaliana and
Schizosaccharomyces pombe. The If-Then rule models showed success rates of up to 0.89
(discriminative and predictive power for both modeled organisms) whereas models built solely of one
data type (protein features or gene expression data) yielded success rates varying from 0.68 to
0.78. Our models were applied to generate classifications for many unknown genes, of which a
sizeable number were confirmed either by PubMed literature reports or electronically interfered
annotations. Finally, we studied cell cycle protein-protein interactions derived from both tandem
affinity purification (TAP) experiments and in silico experiments in the BioGRID interactome
database and found strong experimental evidence for the predictions generated by our models. The
results show that our approach can be used to build very robust models that create synergy from
integrating gene expression data and protein fea-tures. AVAILABILITY: The Rough Set-based method is
implemented in the Rosetta toolkit kernel version 1.0.1 available at: http://rosetta.lcb.uu.se/

Tapulous, maker of the popular Tap Tap Revenge game for iPhone and iPod touch, has released Tap Tap
Dance, a new music game. Tap Tap Dance requires players to tap on the screen in time to the beat of
the song playing, like Tap Tap Revenge, but goes beyond the older title with new gameplay elements
such as “tap-and-hold” and “multi-tap,” and is built upon a
next-generation, 3D-capable graphics engine that offers an “interactive...

Newly updated release from Patrik Rak
ZXDS is an emulator of Sinclair ZX Spectrum for Nintendo DS, written by Patrik Rak. It is steadily
reaching a mature stage of development, and it already has some noteworthy features, like accurate
emulation of Spectrum 48k, 128k and Pentagon models (including sound), or support for TAP/TZX/PZX
tape files, TRD/SCL disk files and RZX playback files.
ZXDS 0.8.1 beta 2 (3.12.2008)
* Tweaked RZX code to work with more nonconformant but commonly available recordings.
* Worked around sound clamping while keeping the sound loud by throwing dummy sample into the
mix.
I knew there must have been a reason why I didn't use sound bias 0 alone long time ago.
ZXDS 0.8.1 beta 1 (27.11.2008)
+ RZX playback (no SZX snapshot support yet, though).
+ Files stored in ZIP archives can be browsed and loaded directly.
+ Support for poke cheats in POK file format, including autoload.
+ Added log screen for better problem diagnostics, especially those RZX related.
+ Turn off the bottom screen backlight after configurable timeout.
+ Automatically save state and enter sleep mode when the lid is closed.
* Alternatively boot from saves/boot.z80 instead of last session state.
* Skip loading of either state upon startup when L/R buttons are held.
* Replaced few busy loops with inactive waits to further improve battery life.
* Improved the last menu action to cycle through all recently used views.
* Extended the range of both AY and speaker samples to make the sound louder.
* Tweaked the Z80 snapshot loading code to support some less conformant files. Download and

lalalalalalaaaaaaa…
- “Ok petit !

pResolutions, like Best Of lists, are traditional slices of tedium wedged into the hind quarters of
our shared circuitous solar orbit, and yet here I am virtually cutting in line in front of every
other blogger to hasten forth a litany of resolutions which, let’s face it, I will have
entirely abandoned before any Founding Fathers’ birthdays have hussled in fabulous savings at
discount furniture stores. I suppose this self-flagellation is a disturbing penance for
transgressions I know I’ve perpetrated on an unsuspecting audience, and like hitting yourself
with a whip for having the naughty thoughts, I’m not sure the punishment is any better than
the crime itself./p pI concede, these kinds of lists are fundamental navel gazing, best served with
hypercritical self deprecation and an artifice of humility, a necessary counter for the fact that I
harbor an ulterior motive to manipulate other games-writers in sharing my goals. For me, I execute
that kind of literary tap dance by ejaculating thesaurus rich words that conjure disturbing
imagery. Hopefully my peers will be so busy scrubbing their minds’ eye with steel wool that
they won’t notice being nudged off a cliff. /p pNormally there would be a paragraph here that
indulges in one of my primary sins, but instead of falling into comfortable hack habits, I cede
this paragraph to resolution one./ppa href=http://www.gamerswithjobs.com/node/42524read more/a/p

Apple's SDK restrictions/a (not allowing access to a user's own iPod tracks, like in the jailbreak
version of old), developers Tapulous have hit a nerve with Tap Tap Revenge, which is now released
weekly with new songs from big-label artists like Q-Tip and NIN./p pTap Tap Dance, as its name
would suggest, focuses more on the electro bangers, which suits the tapping just fine. More
importantly, though, the game is based on an all-new OpenGL-based platform that allows for more
variety not just in crazy background graphics, but in changing the layout of the tapping tracks
themselves which is a nice switch up in game play. Tapulous CEO Bart Decrem says that the platform
also allows for embedded video for even more craziness in the background eventually and interactive
music videos of sorts./p pAdding embedded video and more craziness might lead to slowdowns, which
in a rhythm game is a no-no. The version we played can get a little jerky at times, but on the
whole is smooth and looks great. Tap Tap Dance is $5, but the free version will continue to receive
its weekly updates and new tracks, and will eventually be ported over to the new Open GL framework
